Make a copy of the entire design. In the PCB program, rescale if (if
possible and if it's easy). Generate the CNC data from that copy.
EAGLE (as an example) can scale the PC board on printout, but I'm not
sure that it can (or will or would) scale the CNC file.

Otherwise, manually drilling is the solution.
