I found that the following helps:
1: assuming EAGLE (anything else will be similar), where the bottom
layer can be printed directly, and the top layer must be mirrored to
print....
Print the bottom layer long axis with the length of the paper, not the
width (print on the 11 inch axis). Do not mirror, do not reverse.
Print the top layer long axis with the length of the paper. Mirror
(required) but also reverse. This puts the same areas of the board on
top of each other. May help to minimize printer distortions.
Use stiff pins (I use push in map pins and a drill which almost
exactly fits them) to align the boards. The less wobble the better.
Practice a few holes with the drill press before you drill the
alignment holes, those are critical.
