That's normal behaviour for the AN1x. When you set the AN1x to
synchronize to MIDI Clock the AN1x has to be receiving the MIDI Clock
signal for the ARP/SEQ to trigger at Note On. Truth be told, I find it
annoying behavior too :-/ Same goes for the fact the ARP/SEQ won't
trigger with LOCAL=OFF. ∗sigh∗

If I'm not mistaken, Ed has a pet peeve that there is no provision to
stop/start the ARP/SEQ Hold from an external controller (other than the
front panel button.) On the plus side, at least each scene in a voice
can have seperate trigger options - that lets you create splits or
layers with some flexibility. Overall, I like the ARP/SEQ - but Yamaha
did overlook a couple of "niceties", IMO.

After you changed the tempor to MIDI, and before powering off, did you
∗save∗ your AN1x Voice? Remember, the tempo parameter is saved at the
voice level - NOT globally. From your description I would hazard a
guess that the ARP/SEQ is triggering at the previous tempo not to MIDI
clock - easy enough to double check.
