Well I've never met a 5V battery, and 12V batteries are often 13.x volts so you're going to need some sort of voltage regulator.  And to avoid them discharging unequally you'd be far better off with a single battery and switch-mode boost converters to get the outputs you need.  

I think anybody having problems with 'dirty' power supplies is just buying cheap crap.  Decent ones are very clean nowadays, and most come with a suggested external circuit if you really need even less noise.  Conversely batteries actually produce constant noise at all frequencies due to their method of generating power - put some headphones via a capacitor across one to see how bad some are.

battery power is not cleaner than a regulated psu, especially a linearly regulated one. you will still want a linear regulator, as well as a filtering stage.
