I have no experience with Amazon Kindle.
That said, personally, I would consider a book release to be a professional task where I would use Adobe Acrobat or some other high-quality OCR to create a master PDF and/or other master files. From those master files, I would manage conversions or uploads for specific distribution channels like Kindle. Once you have the master files in the shape that you’re happy with, conversion via other tools should be a lot easier.
It’s kinda like an album release. I wouldn’t master my music in iTunes, but I would use iTunes to put the finishing touches on files that were destined to be delivered via iTunes. Meanwhile, the master audio would all be processed via professional tools where I can control the quality.
