The board on the photos on your site looks very clean and just from that images I wouldn’t be able to surely tell wether that was done in the reflow oven or not! 
The only thing I found harder with SMT is to modify existing designs. Leads from through hole components better allow piggybacking parts IMHO. But that shouldn’t be a reason not to go SMT.
