If you are sure Analog Keys are sending proper scale (mesure it?) and it still does not play even intervals, then look for offsets between Keys and MS20 oscillator. Maybe during action with chainsaw something got damaged and there's huge DC offset added now. If that's the case you should notice better tracking in upper keys than in lower ones. You say "calibrated both oscillators", so what did you use as CV source during the process? I assume if it's rackmounted it has no keyboard.
