Thanks a lot everyone for your great advice.
Between checking the MOTU outputs for clues, examining the patent (US 5297181), and checking against the reverse-engineered frame layout, I'm bound to figure something out.

There is an ADAT specification floating around that was from Alesis, I've got a paper copy here but can't legally share it. However, there is a project at ACKspace that has the layout of an entire ADAT frame, and also has some VHDL for an ADAT decoder if you're interested.
