Not sure about your influence in the matter, but I'd go for a different
connector for the comms connections. If you are defining caps to be placed over
unused headers, somebody still has to place them (and not take them off!). There
are thousands of different connectors, just choose something else. Not having to
repair boards or not getting warranty claims easily offsets any economies of
scale advantage.
