Most LED packages indicate the cathode in some way.  The 3mm and 5mm 
standard packages use a flat to denote the cathode (I have the phrase 
"flat denotes cathode" permanently stuck in my mind).  So I follow suit 
with PCB foot prints and mark the cathode both with a square pad and on 
the silkscreen.
