I always liked the cardboard parts bins in surplus stores, though save for if I would buy an entire bin, they wouldn't sell/give them to me. I found my own eventually:

I usually put each project and associated parts in a single box, or loose sort by type (cap, resis, pots...).

That I have a wide bench and self makes this feasible, though admittedly these do not stack well atop each other. The brown paper bags of many a parts haul do all too well though :)
