What kind of adapter are you using for the bootloader flashing? If for
example you're using a simple parallel port adapter, you could use
PonyProg, for example. (Windows) Or avrdude that comes with the
Arduino environment, which is what I believe is what's used for the
bootloader flashing when used from the GUI. I'm not familiar with the
specifics of how to use it, but it should be able to do everything you
would ever want to do, read, write, verify and more.
