Yes, sounds like your trouble may at least partially be ground loops.  Also 
watch out for possible coupling by rf radiation.

I built a dual VCO on perfboard with the two circuits physically separated 
by ~1/2 in, and with totally separated PS lines including grounds, and it 
does not sync at all.  RC decoupling of the PS lines was not required. So 
this can be done if you are careful.
