If you keep the grid switched on during schematic editing, this
shouldn't happen easily. What can be a pain in the S: when a library
designer has put pins slightly off-grid. But, as has been said, the ERC
should catch this.
Although I may have a somewhat sloppy attitude for some things you
wouldn't do on a commercial project, I always like to keep the ERC (and
later on the DRC) report as tidy as possible. In this respect, IMHO
Eagle shines - for each item reported you can say "it's alright, I know
what I'm doing", and this remains sticky for that particular location.
Until there is some modification of related components/connections, when
it will reappear (and can be shoved away again...).
