My friend Eric Archer is the master of perfboarding

He uses Eagle to lay out the design, doing all of the wiring on the
bottom with very thin wires, and pad-per-hole boards. Hes got a lot of
cool tricks which you can see in the pictures.
I do things a little differently. I prefer using protoboards with built
in busses and 4-6 hole strips. That way I don't need many wires (which
I put on top for easier debugging) - I try to use resistors and
capacitors to make the connections
