I am awaiting some better switch ICs but in the meantime I have been
experimenting some more. I removed everything and went back to just
using a wire connected to the cap and a wire connected to ground and
manually shorting them.

When I do this it always puts the LFO waveform to its peak position
(represented by the LFO light being full brightness). Is this the
behavior I should expect if I am properly shorting the cap?  I still
wonder if I am perhaps shorting the wrong point.....
