Could it be that the two machines interpret the MIDI standard 
differently (this wouldn't be the first time)?  From the differences in 
timing it might be that one of them thinks the START command should be 
treated as a clock tick, too.  IIRC, the MIDI standard does not consider 
START/STOP/CONTINUE to be clock events, but events that modify the 
meaning of the next clock tick.
