Im certain both are running the same code.  I programmed / reprogrammed all chips myself using a stand-alone ATMEL programmer.

The machine owner has also tried with sokkos.  He said there was a slightly different effect to the delay when using sokkos, but the 
problem was still there.

His words were -

"What is very strange, as I told you before, is that the delay is
different when you press the RUN button several times. This really
shouldn't be the case."

he later commented -

"One more thing I found out yesterday: the delay seems to be always the
same with the original OS, the changes in delay when you press RUN
several times only seem to appear with Sokkos."


....so, both opperating systems cause the delay problem with him, but the sokkos system gives variable delay according to how many 
times the RUN button is pressed - thats if i understand corretly!
