I agree with Amos about using the two pots independently. Using one
back to front is also interesting.
I'm reminded of the way the Sequential Pro-One uses the modulation
wheel (a pot with a wheel rather than one acis of a joystick, but
it's the same thing). You can route a modulation signal either direct
or via the wheel control.
With two pots on the joystick, you'd be able to have two independent
modulation routes. For example, you could have LFO modulation of
Oscillator pulsewidth on one pot, and envelope modulation of the
filter on the other. And then you've got two more routes on the other
axis! Awesome! ;)
A switch so that one of the pots in each axis can be reversed is the
icing on the cake.
