The board size limit only applies to packages - i.e. you can lay traces/wires and pads well outside the limitation area. That will at least let you lay your board out in the 'legal' area and still leave room for making off board connections using manually placed pads.

That may or may not be helpful...

Completely agree about the board size vs. layers limitations though.
