Eagle doesn't work this way.  You select the command first and then 
the object it applies to.

Certain changes don't make it into the board.  If you move a wire in 
the schematics, it does not automagically move on the board.  You'd 
have to delete the net in the schematics or remove a component to 
have Eagle ripup the already layouted traces.

I'd think this is normal, you may have missed a few pieces (the "show" 
command helps you find these).  After you've done an ERC you should 
see which connections are wrong.  Rip these up on the board, 
calculate the airwires again and all should be fine.
