I leave them in their ziplocks, punch a hole at the top and thread them sorted by value onto a binder ring (http://www.clksupplies.com/shop/images/looseleafear.jpg) - this way i can quickly and easily find a value, remove it and replace it. 

I used to use boxes but the bags always slipped in under each other etc. I generally feel that ziplocks are the most bang-for-the-space as they'll "shrink with content" and will allow for uneven restocking without having to move things to bigger containers (which always means moving everything around a lot).
