This is pretty much what I do.

I use a long thin box which is about as wide as the little zip lock bags 
that I get from Rapid. When I take a little bag out to stuff a board I 
simply insert a flat piece of MDF in place of the removed resistor bag. 
Then I don't have to search around looking the right place in the box 
when I need to put the bag back.
