I think that you just answered your own question. I use a Delta benchtop
drill press and do not have the problems that you are describing. I also use
an XY positioning table if I'm drilling a bunch of holes at regular
intervals, e.g. the 0.1"-spaced holes for DIP ICs. The positioning table is
a luxury, but the drill press is a necessity.

Well, there are reasons that I've decided to mostly use batchpcb.com for
doing my boards, rather than doing them myself. It depends on whether you
have more time or more money, I suppose.
