Big plotters are moving too fast and jerky for this to work well with 
normal pens.  There are several reports on the net with some ideas to 
try (you have to experiment a bit as all plotters are different):

You need to check that there is enough clearance between the lifted 
pen and the board surface and you may have to adjust the downforce of 
the pen for good results.  Obviously you don't want to do copper fill 
with the fine-tipped pens... ;-)

Staedtler Lumocolors are holding pretty good at least in FeCl3 and 
there is refill ink available seperately so you could likely use it 
in just about any plotter pen without too much trouble.  I'm not sure 
if these are still available, but some years ago one could buy 
unfilled plotter pens (with choice of felt, metal and ceramic tips), 
making it very easy to use whatever liquid was deemed appropriate 
including resists.
