I've had some good results using paint pens, the kind you have to shake 
with the bead inside. There's a wide variety of tips and thicknesses, 
probably the smallest would work for this. Very popular with graffiti 
artists as well ;-)

I don't think a Sharpie will put enough covering on the copper to resist 
the etch.

Jumpers or bridges work. I don't know any trick for filling in traces. 
Better to etch it right the first time. Or the second. Or the third...
