It might be worth looking at the Atmel AT90PWM3 chip, which has plenty
of PWM functionality (not 12 independent modules, though). It should be
possible to use a combination of internal and external clock sources for
the different counter modules to at least get some degree of phase
independence.

While I haven't used that particular chip, I found that the AVRs are
very easy to use in a DIY context.
