Yes, all parameters of the Matrix-6 / Matrix-1000 can be controlled by 
MIIDI, although all using SysEx messages rather than CC messages.  IIRC 
there is a bug in the Matrix-1000 which means 1 of the parameters can't 
be set with the "Remote Parameter Edit" message, so the work-around is 
to send the entire patch data with a "Single Patch Data to Edit Buffer" 
message.

However, because of the complex modulation matrix in these synths you 
may find it quite complicated to make a nice hardware representation.  
 From what I read here, the "Access Programmer" doesn't even attempt to 
give control over the mod matrix ..
