If you want to understand the quirks of the GUI, you should recognize
that all actions in the GUI are actually translated into command lines
that are then interpreted by the EAGLE core. Hence the need to start
off with the tool button (indeed you can also just type the command in
an then finish it's parametrization in the GUI).

Whether you should do this first is a matter of debate, in my own
experience trying to complete it before or postpone it until after the
signal routing leads to suboptimal results. It is important to dedicate
traces (star topology) to any nodes that will carry significant
current, you can then use the flood fill as reference plane (you still
have to open loops and watch for unwanted parasitics, especially when
changing sides).
