They are separate untill they reach the power supply, or rather star ground point in the power supply. So you should keep them separate all the way at least to the power distribution board.
I think most (or some) of the modules available have only one ground even if there are 2 GND wires, so in that case you don't have anything to improve with separate grounds.
The idea is to keep the spikes caused by switching modules (say, square LFO driving a LED) go into audio signal and disturbing it. Keeping all grounds connecting only in one point assures that any ground current will not flow in other ground leads.
