Someone here uses small manila envelopes for resistors and small caps. It's
something I would do if I hadn't already bought cabinets with plastic drawers.
You simply write the value of the enclosed parts on the envelope, then put them
in a box, like a shoebox, with labeled separators if you like.
I can't think of a better way.
