This does sound like a phase cancellation effect. Left hand channel
subtracting from the Right hand sort of thing. Check there isn't another
audio path in there before you get to the headphone outputs. Have you
got a SIP or PFL down?

A AFL on the Aux master AND main mix would cause this, if you had one
channel routed to that aux...

Sorry of this is obvious.
