Could very well be.... the 4066 is not known for low charge injection...

Check out switches from Siliconix or Maxim such as the DG442 etc. They have
some that have very low charge injection.

There may be other ways of dealing with it... perhaps you can capacitivly
couple
in a tiny and inverted glitch from the clock to cancel out the switch
noise....

Can't say without the schematic....
