The LFO Trigger parameter allows you to independently set LFO1 and 2 to be
free-running, or single- or multi-triggered from midi note-on.

I've got the manual, although it doesn't have much programming info unless you
want to decipher the sysex section in the back (this is probably because you
must use an external programmer for it).  A Matrix-6 manual would tell you more
about its programming.  There are several computer editors available for the
Matrix-1000, and it would be good for you to get one if you don't have one
already.
