I don't know about Protel99sE, but, in protel for windows version
2.7, you can select if you want the holes to show in the pads by
selecting an option in the main dialog box for the Print Final Artwork.
Generating lot's of vias is pretty common in grid based
autorouters. The autorouter that protel uses is shaped based and I have
found that it generates about 1/6 th of the vias that the best grid
router I have. However, this is not always a good thing.
