Hi Nick:
I would not use card edge connectors unless I was going to use
a commercially available card rack and backplane (motherboard)...
its just too hard to keep alignment without card guides, etc.
You could copy the single / double eurocard format, or S100 bus,
or VME or other standard card outline. It WILL be hard to DIY this
type of PCB.
Consider various forms of ribbon cable connectors (these are available up to
60 pins (maybe 64) , or connectors
like the AMP MTA or Molex KK series conncetors... if you have 12
or fewer connections to make.
