FeCl vs. my Sharpie pen

OK I was in the to process of etching my first PCB board today :) which I
layed out with PNP blue.  The problem is, I fixed up the design where PNP
din't adhere to with a sharpie pen (permanent ofcourse).  However when i
placed to board into the FeCl, the pen markings came of in about 2 secs :(
Now I heated the FeCl quite a bit, could this have caused the failure?
Ohh I'm using the FeCl from Radio Smut, so maybe its that?  Any ideas?
